A proposal from the Bundesliga side, believed to be worth more than €100million (£86.4m, $110m), was accepted by their Premier League counterparts on Wednesday.
The 30-year-old was into the final 12 months of his contract with Tottenham, who have sold their talisman in the current transfer window.
Bayern had seen three bids for Kane rejected, with the first made in June, but they have since made a breakthrough after increasing the offer.
